mRNAs that showed decreased expression in 1 cell mebryo comparing to in oocyte, according to RNAseq analysis. Gaussian error propagation. As cutoff for the up-regulated genes authors used log2 fold change > 1 and P < 0.05 and as cutoff for the down-regulated genes authors used log2 fold change < -1 and P < 0.05. WBPaper00045420:fertilization_downregulated_transcript
Genes that showed expression levels higher than the corresponding reference sample (embryonic 24hr reference). A Mann-Whitney U test with an empirical background model and FDR correction for multiple testing was used to detect expressed transcripts (Benjamini and Hochberg 1995). Genes and TARs with an FDR <= 0.05 were reported as expressed above background. Authors detected differentially expressed transcripts using a method based on linear models. Genes and TARs were called differentially expressed if the FDR was <= 0.05 and the fold change (FC) >= 2.0. To more strictly correct for potential false-positives resulting from multiple sample comparisons, authors divided individual FDR estimates by the number of samplesor sample comparisons, respectively. This resulted in an adjusted FDR of 1.3 * 0.0001 for expression above background and of 7.4 * 0.0001 for differential expression. Authors called genes selectively enriched in a given tissue if they met the following requirements: (1) enriched expression in a given tissue (FDR <= 0.05 and FC >= 2.0), (2) fold change versus reference among the upper 40% of the positive FC range observed for this gene across all tissues, and (3) fold-change entropy among the lower 40% of the distribution observed for all genes.   Strictly maternal class (SM): genes that are the subset of maternal genes that are not also classified as embryonic. A modified Welch F statistic was used for ANOVA. For each gene, regressed error estimates were substituted for observed error estimates. The substitution is justified by the lack of consistency among the most and least variable genes at each time point. Regressed error estimates were abundance-dependent pooled error estimates that represented a median error estimate from a window of genes of similar abundance to the gene of interest. A randomization test was used to compute the probability Pg of the observed F statistic for gene g under the null hypothesis that developmental time had no effect on expression. P-values were not corrected for multiple testing. [cgc5767]:expression_class_SM

    Expr1031997 Tiling arrays expression graphs
Expr11613 ptrn-1 expression was observed in many tissues throughout development, including neurons.
Expr12457 PTRN-1::GFP expressed from its endogenous promoter (Pptrn-1) localized in multiple tissues, including the larval/adult epidermis, neurons, intestine, and pharynx. PTRN-1 is not expressed in the germ line. PTRN-1::GFP was observed in stretches as well as puncta in the body syncytium. PTRN-1::GFP was also observed in puncta within the seam cells, but did not accumulate along the seam cell junctions. In double label images of NOCA-1d::GFP or PTRN- 1::GFP with tagRFP::beta-tubulin many puncta of both proteins were observed coincident with the microtubule bundles in the body epidermis. Puncta of GFP::PTRN-1 and GFP::DmPatronin (from insect cells) were observed at the leading end of gliding microtubules, indicating binding to minus ends.
Expr1150173 Developmental gene expression time-course. Raw data can be downloaded from ftp://caltech.wormbase.org/pub/wormbase/datasets-published/hashimshony2015
Expr14753   We found that both PTRN-1 and NOCA-1 localize to the apical ncMTOC in wild-type embryonic intestinal cells.
Expr11615 ptrn-1 is broadly expressed in the nervous system.
Expr13646 GFP::PTRN-1 is localized in the larval epidermis. Full-length GFP::PTRN-1 localized to puncta and to short filaments that were either thin (0.22 ± 0.01 μm wide) or thick (0.38 ± 0.01 μm); the latter co-localized with microtubules.
Expr11616   PTRN-1 translational fusion constructs exhibit a punctate distribution along neurites and at sites of high synaptic connectivity including the nerve-ring and ventral nerve cord. In neuronal cell bodies, PTRN-1-mcherry and GFP-PTRN-1 could be found in one or two puncta and colocalization of GFP-PTRN-1 with the mechanosensory-specific -tubulin MEC-7 was found.
Expr12142   PTRN-1::mCherry, expressed under control of the ptrn-1 promoter as a single copy insertion, is expressed in PLM and localizes along the axon.
Expr2015176 Single cell embryonic expression. Only cell types with an expression fraction of greater 0.2 of the maximum expressed fraction are labeled (Full data can be downloaded from http://caltech.wormbase.org/pub/wormbase/datasets-published/packer2019/). The colors represent the broad cell class to which the cell type has been assigned. The size of the point is proportional to the log2 of the numbers of cells in the dataset of that cell type. Interactive visualizations are available as a web app (https://cello.shinyapps.io/celegans/) and can also be installed as an R package (https://github.com/qinzhu/VisCello.celegans).
Expr1011067 Developmental gene expression time-course. Raw data can be downloaded from ftp://caltech.wormbase.org/pub/wormbase/datasets-published/levin2012
Expr12143 Panneural expression of PTRN-1- PTRN-1::GFP puncta were dense in touch neurons, whereas puncta in motor neuron commissures were more sparse, correlating with their lower density of axonal MTs. In other neurons, PTRN-1::GFP was predominantly punctate, although some filaments were seen in axons. In some neurons PTRN-1::GFP localizes to filaments in the process close to the cell soma. In touch neurons such as ALM, PTRN- 1::GFP expression is very high and separate puncta cannot always be defined. Functional PTRN-1::GFP localizes to puncta along the length of the PLM axon in the steady state.
Expr11614   PTRN-1a translational fusions localized to small, closely spaced puncta throughout neurites. Irregularly spaced puncta of PTRN-1a::tdTomato were observed throughout the PVD dendrites and axon. Often, continuous PTRN-1::tdTomato fluorescence was observed in the primary dendrite adjacent to the cell body, and fewer, farther spaced puncta in the quaternary processes. In the PHC dendrite, PTRN-1::tdTomato localized to puncta with spacing similar to that of the PVD neuron, suggestive that the PTRN-1a localization pattern in neurites is similar across different neuron classes.
Expr13526   PTRN-1 partially colocalizes with RAB-5 and RAB-10 on sorting endosomes.
Expr2033414 Single cell embryonic expression.
Expr16385 To see if PTRN-1 could be involved in this process, we expressed GFP or mKate2-tagged PTRN-1 in the PVD neuron. We observed that PTRN-1 puncta distributed throughout the dendrites with a clear enrichment in the distal dendrite around the MTOC vesicles with no obvious colocalization. This distal accumulation was not observed mature dendrites.
Expr15150   The MT minus-end-binding CAMSAP homolog PTRN-1 (gift of S. Yogev) was localized similarly to bright and very faint puncta in the AWA dendrites and axonemes, respectively.
Expr2041897 Translational efficiency and RNA abundance/Ribosome occupancy across early embryonic stages (1-cell to 8-cell). For each developmental stage, translational efficiency was calculated as the ratio between ribosome footprint reads and mRNA abundance after normalization. A detailed description of the experimental methods and analysis can be found in: Shukla Y, Ghatpande V, Hu CF, Dickinson DJ, Cenik C. Landscape and regulation of mRNA translation in the early C. elegans embryo. Cell Rep. 2025 June 24;44(6):115778. doi: 10.1016/j.celrep.2025.115778. PMID: 40450690
